We describe wall-crossing for local, toric Calabi-Yau manifolds without compact four-cycles, in terms of free fermions, vertex operators, and crystal melting. We study BPS spectra of D-branes on local Calabi-Yau threefolds $\mathcal{O}(-p)\oplus\mathcal{O}(p-2)\to \mathbb{P}^1$ with $p=0,1$, corresponding to $\mathbb{C}^3/\mathbb{Z}_{2}$ and the resolved conifold. We survey geometrical and especially combinatorial aspects of generalized Donaldson-Thomas invariants (also called BPS invariants) for toric Calabi-Yau manifolds, emphasizing the role of plane partitions and their generalizations in the recently proposed crystal melting model. We also comment on equivalence with a vicious walker model and the matrix model representation of the partition function.

We introduce a class of new algebras, the shifted quiver Yangians, as the BPS algebras for type IIA string theory on general toric Calabi-Yau three-folds. We propose a new duality involving topological strings in the limit of large string coupling constant. The dual is described in terms of a classical statistical mechanical model of crystal melting, where the temperature is inverse of the string coupling constant. We study the BPS states of a D6-brane wrapping the conifold and bound to collections of D2 and D0 branes.
