Identity, response to external stimuli, and spatial architecture of a living system are central topics of molecular biology. Presently, they are largely seen as a result of the interplay between a gene repertoire and the regulatory machinery of the cell. At the transcriptional level, the cis-regulatory regions establish sets of interdependencies between transcription factors and genes, including other transcription factors. These ``transcription networks'' are too large to be...

Understanding design principles of molecular interaction networks is an important goal of molecular systems biology. Some insights have been gained into features of their network topology through the discovery of graph theoretic patterns that constrain network dynamics. This paper contributes to the identification of patterns in the mechanisms that govern network dynamics. The control of nodes in gene regulatory, signaling, and metabolic networks is governed by a variety of b...

From the perfect radial symmetries of radiolarian mineral skeletons to the broken symmetry of homochirality, the logic of Nature's regularities has fascinated scientists for centuries. Some of Nature's symmetries are clearly visible in morphology and physical structure, whereas others are hidden in the network of interactions among system components. Just as visible symmetries and asymmetries contribute to the system's beauty, might hidden symmetries contribute to the system'...

We demonstrate how a genetic ring oscillator network with quorum sensing feedback can operate as a robust logic gate. Specifically we show how a range of logic functions, namely AND/NAND, OR/NOR and XOR/XNOR, can be realized by the system, thus yielding a versatile unit that can morph between different logic operations. We further demonstrate the capacity of this system to yield complementary logic operations in parallel. Our results then indicate the computing potential of t...

Bistability plays a central role in the gene regulatory networks (GRNs) controlling many essential biological functions, including cellular differentiation and cell cycle control. However, establishing the network topologies that can exhibit bistability remains a challenge, in part due to the exceedingly large variety of GRNs that exist for even a small number of components. We begin to address this problem by employing chemical reaction network theory in a comprehensive in s...

Biological phenomena differ significantly from physical phenomena. At the heart of this distinction is the fact that biological entities have computational abilities and thus they are inherently difficult to predict. This is the reason why simplified models that provide the minimal requirements for computation turn out to be very useful to study networks of many components. In this chapter, we briefly review the dynamical aspects of models of regulatory networks, discussing t...

The ability to learn and respond to recurrent events depends on the capacity to remember transient biological signals received in the past. Moreover, it may be desirable to remember or ignore these transient signals conditioned upon other signals that are active at specific points in time or in unique environments. Here, we propose a simple genetic circuit in bacteria that is capable of conditionally memorizing a signal in the form of a transcription factor concentration. The...

Recent studies revealed an important interplay between the detailed structure of fibration symmetric circuits and the functionality of biological and non-biological networks within which they have be identified. The presence of these circuits in complex networks are directed related to the phenomenon of cluster synchronization, which produces patterns of synchronized group of nodes. Here we present a fast, and memory efficient, algorithm to identify fibration symmetries over ...

One of the ultimate goals in biology is to understand the design principles of biological systems. Such principles, if they exist, can help us better understand complex, natural biological systems and guide the engineering of de novo ones. Towards deciphering design principles, in silico evolution of biological systems with proper abstraction is a promising approach. Here, we demonstrate the application of in silico evolution combined with rule-based modelling for exploring d...

A fibration of graphs is an homomorphism that is a local isomorphism of in-neighbourhoods, much in the same way a covering projection is a local isomorphism of neighbourhoods. Recently, it has been shown that graph fibrations are useful tools to uncover symmetries and synchronization patterns in biological networks ranging from gene, protein, and metabolic networks to the brain. However, the inherent incompleteness and disordered nature of biological data precludes the applica...
