Recently, new classes of infinite-dimensional algebras, quiver Yangian (QY) and shifted QY, were introduced, and they act on BPS states for non-compact toric Calabi-Yau threefolds. We study the refined and unrefined crystal/BPS partition functions of D6-D2-D0 brane bound states for all toric Calabi-Yau threefolds without compact 4-cycles and some non-toric examples. We construct a two-dimensional crystal melting model which reproduces the BPS index of D2-D0 states bound to a non-compact D4-brane on an arbitrary toric Calabi-Yau singularity. We demonstrate a practical and efficient method for generating toric Calabi-Yau quiver theories, applicable to both D3 and M2 brane world-volume physics.
